I'm sure that Kendrick Lamar's Art of peer pressure will stand the test of time for me. The track is just immense from start to finish.
Other than that one, here's some of my (non-Eminem) faves:

Lupe Fiasco - The Cool, Intruder alert
The Notorious BIG - Thing's done changed, Everyday struggle
GZA - Basic instructions before leaving earth
Big L - I don't understand it, Fed up wit the bullshit
Cormega - Beautiful mind
Jay-Z - Song cry
Ghostface killah - All that I got is you
Mobb deep - Shook ones part 2
Slick Rick - Children's story
Wu-Tang - C.r.e.a.m.

Brenda's got a baby by 2pac definitely deserves a mention too.
I gave you power, Fetus, One Love, One mic and Rewind (which is one of the best of all time in terms of telling a story through rap).
